For your gearing, yes, you can run a bigger pinion than spur gear. I'll probably be running that with my car. But like i said, you'll need to have at least the pullstart engine mounts since i doubt you'll get enough clearance from the chassis. I will warn you there is a big disadvantage with running the stock drivetrain gears and just gearing up the primary gears, you won't be able to fine tune your ratios like you would if you did custom gears all around. That's one of the dilemas I will be facing with my gearing setup, but for me, it's important to keep costs down. As for doing a .21 conversion on a ntc3, it can be done if you can machine your own exhaust system. You'll definitely wanna run a non-pullstart engine for that. You will probably have enough clearance to run the stock tank, but if you wanna make your own, go for it. Get a OFNA SG Crank clutch nut as well as some 1/8 scale clutch shoes. Not sure if you can squeez that in the stock clutchbell, if you can't, then you'll have to machine your own clutchbell, which might require additional machining for the transmission. Also, .21 engine mounts for an RC10GT, MAY work, no guarantees, but you can try, if they don't, you'll need to machine your own. Also, one of the big things, while the stock drivetrain is pretty bulletproof for small blocks, i'll bet you'll start breaking gears with a big block conversion.
