We are getting out newly serviced 5945s (14, with deans on them, going in a comp 3m) back soon and we (dad and me) had our programmer updated, once everything gets here should we start programming and setting up, or reset the servos and start there?

Always recommend you always perform a "RESET" prior to programming the servos, especially with a new or updated Programmer.
