Looking to see if my 5000mah lipos are really 5K, they are Airthunder 2s packs and have less then 10 cycles. Im questioning this because my Hyperion says 35-40% charged after I ran them and only put in around 2300mah. I know there is a way you can discharge them to find capacity, is it discharge @ 1C to 3.0v per cell?

I'm not sure there are any manufacturer or industry standards for lipo ratings. 1C discharge from 4.2 down to 3 volts should surely give you 5000 mah. Well at least you would see if it's close.

Your numbers are close , seem off a bit. Can we trust the 35-40% figure?
Does the charger use a voltage to determine that? it must. It may be really a 50% charge remaining , but it will change with the amount of resting done and with the bottom voltage used for 0%

I used 3.5 and 4.2 , lots of people use 3.7 and 4.2. All of my lipos when new would discharge very near their labeled capacity even at 3-6C rate. Many of mine have lost capacity with age/use and many of them have not.

I gave them a 41% charge yesterday and today the charger said 35% so I would say thats "resting" voltage.

Not sure what your trying to say? Charge to 4.2v then d/c down to 3.5v to find a rough capacity?

Uh, only on open voltage "resting voltage" If you are going to do a discharge test of very much current then the stop needs to be less than 3.5 because it will spring back up to it's resting voltage imediately and then aftr some time will stabilize.
