I just finished trimming a fiberglass specialties cowl. It's now time to smooth the surface so it ready for painting. I want to know what can I use to fill the small pinholes that are scattered throughout the whole surface? After I do this, what grade of sandpaper should I use to prepare the surface for painting?

I'd use some sort of auto body filler and a sandable primer.

Like Chuck, said, body filler and primer. If the holes are small enough, you might be able to fill them with primer alone. Use a high-fill primer, something from an auto parts store, or I have good results with Rustoleum Clean Metal Primer. Spray and sand, spray and sand. Put on a pretty good coat, and sand it back to the 'glass with 240-280. Spray another coat and take it down again until the glass starts peeking through see if the pinholes are gone, then go to something in the 400 grit range. Should be ready for paint after the 400.

Guys, Plug has posted asking questions about painting this glass cowl and been told by some RCU pros you don't need to prime. Now maybe he understands the why of the primer.
First is using Bondo spot putty or something like it to fill any of the bigger holes then sanding then the primer that will fill those pesky little pin holes. Hoges just walked you through it.
All fiberglass items have those pin holes so if you are going to paint there is A reason for everything. Primer is more then just A smoother, it's A filler and helps even remove little warps or flaws in the glass.
This is what I use, it fills and drys fast and sands easy.
