Doesn't O'Donnel start out mostly clear? I have never had different.

Usually the reason the fuel gradually starts to change color as you consume a gallon is that it is slowly becoming contaminated.

As you de fuel your model from daily use, the fuel that you suck back into the gallon jug now has more oil, carbon, metal shavings, etc. in it from the pressure line of the muffler. Of course if you do not use muffler pressure this is not an issue!
Put a fuel filter in line from the tank in the model to the muffler and it will at least keep the trash out of the tank. Be sure to inspect this filter regularly for it will tend to plug quicker than the one to the carb.
You can also de fuel to a separate jug or just consume all of the fuel!

Another possiblity, though fuel contamination may be the cause -- use filter, is UV effecting the coloring agent introduced into the fuel. Artificial color is an additive used by fuel manufacturers. It is also used by race care methonol distributors to make the alcohol burn with a color -- pure alcohol burns with no visible flame, therefore, you could be burning and not know it.

Is the color change in the bottle or in the tank? In the tank is not a problem, just like o'donnel. O'donnel starts clears but when its burned the oil turns yellow and will travel up the pressure line and turn the rest of the tank yellow. Could be the same thing with the Top Fuel. Personally, I can't stand the smell of Top Fuel, and O'donnel burns the hell out of your eyes. I always used Blue Thunder with great success.

Fuel lasts longer? That sounds like you're leaning out? maybe due to higher water content in the fuel? Maybe you can read the thread 'moisture in methanol' and report there if you think water and leaning out are related.

Ummmm.... I have a suggestion, the fuel mix I am using is 20% NSSR - 80% Methanol. After a period of standing it also tuned green. Why also, well...... in my case it was that the clunk in the tank is copper, it was being displaced into the fuel and turning it green. i don't know what fuel mix Traxxas is, we don't get it here, but do you have a copper clunk, it could be having the same reaction as my fuel had on it.
Good flying
