I am changing my bearings due to rust and also changing the piston pin. My question is - how do I know which way to install the rod back in the piston the piston has a long and a short side? and then which side hooks up with the crankshaft?

The easiest way to tell the orientation of the connecting rod is to look at the lower bushing. The front side of the con rod, i.e. the side that faces the crankshaft, has a larger bevel cut into the busing.
