You'll probably have to use the finest sandpaper that will remove it and then use something like a windshield polishing kit to make the canopy clear again. Check out motorcycle windscreen polishing kits. They come with very, very fine grades of sandpaper and if you put in the effort they will remove all the scratches and make your canopy like new.
