3.0v per cell. Fully charged a 2 cell lipo will be around 8.4 volts so set it for 3.4v per cell to be on the safe side. Running too low can damage them.

3.0 is kinda low, but shoud be ok. Those who care about the longevity of their batteries would set it to 3.1 or 3.2.

Generally, eventually, sooner than expected, less capacity. Occasionally, a cell may balloon during subsequent charging.
Above 3.0V, the possible problems are less and less as 3.8-3.9V is approached. Above this prolonged storage can also result in problems.
If you are asking what happens inside the cell, I have no Idea!

3.2V is the accepted preferred setting. Remember that this is dependent on some variable and possibly unknown factors.
How much current is being drawn.
Voltage drop in wires & connectors between the Lipo and ESC.
Temperature
Accuracy of the ESC voltage setting.

Compare a lipo flown at a current of 10 A until the ESC voltage limit kicks in, vs. one flown at 30A.
The lipo used at 10A will likely have less energy remaining than the one at 30A.

If it blew on a 2S battery then it is either a bad fan or a bad internal BEC.

Just wondering what brand and model ESC.

As far as I know they run the fan Directly from battery power....... but might be worth double checking
