If the blades are way out, use the short links on the blade grips to make big adjustments. If you need to make small adjustments, use the linkages between the swash and mixing arms. Just make sure you do full turns on your ball links so they aren't installed on the balls the wrong way. One of the Finless Bob videos at Helifreak.com describes how to adjust blade tracking.

Make the adjustments like techrtr said. I set my pitch at 0 degrees at mid stick, then rotate the head without touching the tx stick and set the other blade at 0 degrees, then set my pitch curve from there. By doing that, the blades should be in track from the start.
