Max in the air the gyro will not shift the servo over. I do recommend your mechanically trim your rudder for neutral.
I recommend to anyone messing with the Heading Hold mode to have your radio trims at "0" you can do this using "Conditions" or "Flight Modes" so that when in heading hold your radio trimmers are set to a Zero value

Hi Max, I want you to test on ground for me.
Airplane at rest on bench. Power up tx and airplane.
After cortex gives you the control surface bumps, select heading hold. Dont touch the sticks ormove the airplane!
Now after some minutes pass, if the rudder has slowy moved from center, move the tail slowy in the opposite direction of the rudder displacement. If rudder is on the left side, move the tail right. The rudder should quickly move toward center and eventually swap sides as it tries to counter your movement.

Max,,,Here is what I would try. From what you said, it sounded like maybe you programmed the Cortex, using the PC, for rudder only. If that is the case,, reset the cortex back to factory settings. Hook up the Cortex to the rudder only, leave everything else unplugged, ie: ailerons and elevator, then teach the Cortex like this:
When you see the double Bump of the control surfaces is when you move start moving the control sticks
Right aileron and hold until you see the LED flash green 1 time
Left aileron and hold until you see the LED flash green 2 times
Down Elevator and hold until you see the LED flash green 1 time
UP Elevator and hold until you see the LED flash green 2 times
Right Rudder and hold until you see the LED flash green 1 time
Left Rudder and hold until you see the LED flash rapidly green, REMOVE THE JUMPER, power down. DONE

I just flew my large skymaster F-4 phantom with the demon cortex.
It was really fantastic. The jet tends to drop less in turns and seemed more locked in on landing.
Other than my gains being "reversed" (ie a higher gain value on the transmitter equals less gyro intervention) it was great!
On my initial flight, the wings were rocking just a bit when it picked up speed, so I just backed off a little on the gains and the next flights were great.

Something I just don't understand and I'm sure there is a very logical answer.
I have clearly read that there are 5 outputs(I see those), but I only see four inputs. What am I missing?
My intended setup:
two rudders
two ailerons
one elevator

There are actually 6 inputs (5 + gyro gain).
Not all of the inputs are powered (i.e. some don't use the positive and negative wire) so some of the channel inputs to the Cortex only have the signal wire. This might make it look like there aren't enough inputs but they're all there. You don't have to do any fancy wiring though, the included cable takes care of this for you.

I'm sure there is a very logical answer.....and there is. After reading your post I actually pulled all the wiring out of the box, it now makes perfect sense. I get the cone shape hat

Interesting. Mine doesn't do that.
Trim won't make it move unless the trim comes in after the gyro initializes.
Make sure you're keeping the model still between power on and when the gyro hits the rudder twice, and keep your mitts off the sticks as well.
Also, take a peek at your servo monitor, make sure you dont have some flight mode trim going on when throwing the gyro switch.

True....I programmed in only rudder by the PC. I don't see where this is a problem if you do the setup (with the jumper) correctly.
BUT
....I don't have an idea what was going on with my rudder moving over and staying to one side on HH.....but it doesn't do it any longer. Maybe just powering off the plane finally solved the problem..but I had the power on and off quite a few times. I know not to move the plane until the double-bump.....and I understand what HH is...so anyway next time I am out I will do some flying on the HH rudder only and try some stuff.

I am trying to find out if anyone has used the Cortex together with ANY PowerBox unit. If so, are you plugging the Cortex in between your servo's and the PB, OR are you plugging the Cortex between your servo's and ONE of the receivers that you have connected to your PB unit.

These questions reiterate, highlight the shortcomings of the Cortex, points I raised with them at Jetpower. It cannot accommodate two receivers and has no Sbus output, this means it is not compatible with CAA over 20Kg use in the UK. Apparently the factory are dealing with these issues but will take twelve months to see the market.

It can accomodate 2 receivers if placed after the Powerbox but I am not that up on the LMA regulations as to whether that would be allowable or not. It can accept 2 JR/Spektrum remote receivers but, again, I am not sure on the LMAs position on this.
I do however accept that the Cortex would benefit from a serial out connection.

With the gyro after it negates the object of the Powerbox, putting all the corrected servo info and current through the Cortex. This is a condition I cannot feel comfortable with.

I can understand that, and for the large models that you're talking about I may tend to agree. You could wire it so that the servo power doesn't go through the Cortex but obviously the signal would have to.
This is only the first version of the Cortex so I'm sure that the future will bring more advanced functions and greater capability.
