It's true that your Permax 400's will worn out quicker with 3S Lipo's, however you probably don't full throttle all the time with 3S. The cost of replacing 2 Permax 400's isn't that...

Things to check out:
-Is it a BEC (Battery eliminator circuit) type ESC ?
-Did You checked the settings on the ESC (correct battery type, etc...)?
-Check that the ESC is plugged...
