If the switch is between the ESC and RX then the ESC can still draw the battery down. You must unplug the battery from the ESC to prevent the battery from being discharged.

Assuming your ESC has a LVC circuit the ESC thinks the lower voltage pack is still a 3 cell and is discharged. You will have to reprogram the ESC for a 2 cell pack.

Lets clarify some things. I assume you have a NiCad or NiMh 5 cell 1100mah battery. Two of the cells are bad.

You could replace the two bad cells. There will be no problem if...
