All in one go. The top and bottom helps to lock the sides accurately in position before gluing. CG use this same method on their other kits.
Do a few practice runs with no glue first.

I had the same problem with the servo tray. I have now scrapped it and made a different layout. I believe the problem could have been avoided if the tray had been cut with the grain going crosswise....
