I think you have several of the cross frames in the wrong places. Starting with the one that fit too low, move all the cross frames aft of that point back one slot and see if the extra cross frame...

The slot for that one frame was miscut so a filler will be needed if it's exposed in the tunnel. As far as glue, I'd go with a slow set epoxy. Epoxy will handle the pounding a boat of this type...
