As long as you put female plugs on the batteries I don't see much chance of them shorting out, but I guess better safe than sorry. If it gives you piece of mind, then carry on.

Do you have the correct mesh? I use the paper method to set it right. Also, check the rest of the drivetrain to make sure nothing is binding.
