well counterbores only go down to 3mm screw size generally in any case....in your situation the only option I'd suggest is using an endmill or slot drill to open out the screw hole to partial depth...

I wouldn't bother-the weight loss is minimal and it seriously devalues the engine should you at some future time decide to get rid of it. Personally I find the beam mounts useful for anchoring things...
