I have a few questions for you:
1) Where does it balance out?
2) What prop are you using?
3) What is the angle on the strut bottom?
4) What style turn fin are you using, straight or hooked?

A 540 motor might not have the power required hence the hopping, each time she starts to try and plane she drops off because the motor hasnt got the power required.A 40 " shovel is quite a large boat,i think the 540 motor is more for hulls arround 24" size.

You definitely would be better off with the brushless setup for that size boat.I have a 24" shovel with a 540 motor and it gets on plane ok but I wouldn't say it's fast.
