Well from the pics, it looks like the gear mesh is ok; however if the spur and clutchbell pushed together too much or too hard, then yes that could be the reason the air filter is rubbing together the way it is.....

from the last angle it looks like mine did a few weeks ago... my spur also stripped after a roll because of my engine mount breaking in the process... and eat eating away on my carb there like yours... the chassis seems to be bent if you cant get the mesh 100% horizontally onto one another... the spur and bell must be at no angle on top of one another... I bent my chassis back a bit with lots of force and my mesh is looking better, not 100% but good enough...
