Water based primes would do the same thing as any other water based product. NEVER put any finish over bare balsa and expect it to look good. ALWAYS either glass the balsa or use dope and tissue etc. You need some type of matrix over the balsa (be it fiberglas, plastic tissue etc) or the grain will eventually show.
