I ran into the same thing you have with regards to the pilot's head. in fact most f-16 ARF's result in the same thing, the seat top being below the pilots head. And people usually just leave it like that, or they have him reclined with the helmet against the head rest like he is taking a nap watching sunday afternoon golf in his lay-z-boy. lol.
Essentially the back of the seat was raised up about 1.5" if I recall. the other thing i did was silicone the cockpit tub to the canopy frame so it comes off as one unit at the field for startup and shutdown, etc. saves the parts blowing around and risking damage.
