I do all the fitting cutting and any pre-fabrication before I glass for paint,, just like I would before Iron on,,, I've found light cloth cuts away very easy out of open bays, I don't see a problem there at all,,
Only thing I suggest is you put some tape inside the tubes so you don't have to sand epoxy out later

Thanks for the advice. I'l be using .5 oz cloth with thinned finishing epoxy and I probably would have realized I should've covered the ends of the tubes while I was trying to dig the resin out.
Would you also advise taping the servo and incidence adjuster holes from the inside of the fuselage?
