I assume that you are talking about bolts, I thread a nut on the bolt and then cut bolt off using a Dremel tool with a cut off disk. After backing the nut off the treads are not damaged. Then using a fine file I put a slight chamfer on the end.

Yep, Bingo Flyer, that has always worked best for me too! Essential that you bevel the end again to remove any burrs and sharp metal. Only I don't use a file, I just lightly rotate the bolt on the side of the Dremel cut-off disc (slow speed) to smooth it.
