It's called "anti-fouling" paint, and it's used to reduce barnacles, seaweed, rust, and other scum buildup on the underside of ships. It just so happens that red is the most common color. I've also seen green, and if you look really really hard you might find more exotic colors like purple, yellow, white, black, polka-dots, pinstripe, and maybe even black-with-pirate-skulls. (now that I'd love to see!)
