I was wondering if it is possible to rotate the head, so that the exhaust port is on the back side of the engine. I want to make my own exhaust for it.

Probably would run but these engines have three ports, If you rotate the cylinder you will lose one of the ports.

Just seen were you said back site of engine, If you do that none of the ports will line up,

I have not had it apart, but don't the ports rotate with the head.

Yes they will but the lower crank case has the ports that have to line up with the ports on the cylinder

To really answer your question, No do not rotate the cylinder, There are thing beside port alinement like ring locations that could break rings if not right.
