Take a look at your floorplate. Does it have what look like concave cuts in it? Thoseconcave cutscorrespond to battery placement.
BTW, your batteries are oriented the wrong way for that battery bay. As soon as you getpacks (or solder up your own cells) with cells that are oriented correctly, It will fit right up. Take a look at the pics you previously posted further up this page - the chassis pic shows battery orientation.
That rounded part is the bulkhead. The JRXS-R has the same part. See how it is round? Acell wouldfit nicely up there, eh? Since I use hardcase LiPos, I had fitment problems, too. I had to shim the floorplate 1/16th inch in the rear two holes ( the JRXS-R comes with two plates - one for NiMh, one for LiPo, but the bulkhead curve prevents hardcase from fitting properly.). I found it to be satisfactory, since the floorplate takes the brunt of abuse (it sits a bit lower than the chassis plate), instead of the chassis plate. The floorplate is very durable. I run 5mm ride height (at the chassis plate - not the floorplate).
Otherwise, the chassis wasn't abused, pretty nice trade!!
