I am doing away with my electronics box, I am making mounts for my servo and I also made a platform for my esc and receiver. For sealing the boat, I might bondo those little runoffs in the back and use hatch tape to seal the canopy. Judgin by pictures of the jr. You should have plenty of room in the pontoon section to mount your batteries. For a flex shaft coupler, I did a search for what size your flex shaft is and absolutely no info on size besides the length so I can't really help you with that one...[:@] Hope this answers most of your questions.
