I just use strips of painters tape, mark the hole or punch it through, then peel it back and install the cowl and drill.

RTL Fasteners sells a product called Sealing or Bonded washers that are great on cowls, the rubber side keeps screws from vibrating loose, and it keeps the screw head from hurting the cowl
