As Scott noted, likely the worst that will happen is that things that use the files on the card may not work, or may not work as expected. So sounds may not play (or be wrong), and if badly out of "sync" the wizard that sets up a base model may not run (ditto for other lua scripts, which are pretty advanced uses that many never use...).
I could envision a situation where a badly corrupted file could cause the system to "hang", but have not ever heard of that happening in the years I have used OpenTX.
