Wow,

I had a problem with mine too (different car and starter box, but ought to work though) and here's what I did.

First I removed all of the alignment studs from the starter box. Then, I marked the center, high point of the starter box drive wheel on the box top, removed the top of the box and transferred that mark to the inside. Then I put the car on the top (upside down) so I could see the flywheel. Lined up the mark with the center of the flywheel and while I held it there I had my son mark the outline of the cars frame on the top on the box. I put the box top back on and aligned the frames outline marks. I checked it by turning the engine over once. When it seemed to be aligned and working well we slid to alignment studs in place, marked, drilled (the ones that weren't aligned with a hole already) and bolted them down. It's worked fine since. Used a little alcohol to take off all of the marks we made. Looks like factory.
