If you don't touch the timings and overall dimentions of the port nothing will get messed up. Just rounding off the edges on the OUTSIDE of the liner is safe and doesn't harm anything. Other things I've done is to knife-edge the lower part of the liner and cut away the skirt of the piston if that's not already done.
