I am not sure I totally understand the question, but.....
I think the reason they are telling you to remove that material is so you can add the same amount of balsa for hinging purposes. I haven't started on mine yet, but this is a comon practice in many of the large scale kits. What page in the manual is this on and I will look at mine.
