There is a wonderful 1" thick foam padding that Wal-Mart sells that is primarily used for padding chairs and such. The stuff I bought was yellow and was sold in a pack of four. I use it for everything from tank and receiver and battery cushioning and it would be great for cushioning radio systems. Get rid of the setup you have and use the foam you get from Wal-Mart, and it can be trimmed to fit around the control sticks.
