However my mains operate in opposite directions of each other. I rechecked the lines multiple times. When I switch the lines to the UP-2 (opposite to what UP schematic shows) and they go in the proper direction together but one of the gears "bangs" up and down while the other moves smoothly.
It sounds like you just connected one of the retract cylinders the wrong way around, nothing to do with the UP2 valve. That would account for them going in opposite doirections, and explains why when you tried connecting the UP2 the wrong way around things didn't work properly. Connect the UPs the way its diagrams show, and if one retract is going the wrong way then swop around the air tubes at the retract cylinder.
