Not sure which heli you are talking about but I am assuming Blade CP or CPP. With the stock TX sometimes getting a perfect 90 degree will never happen. You have to just get all 3 servos as close to that 90 as you can, then adjust your servo to swash linkages accordingly to level the swash.
If one has a programmable TX (Futaba 6EX or DX7, ect.) then one can get the servo arms as close to 90 as possible then use subtrim to get them all perfectly set.
