The short answer is "yes", if you run single channel, then you can leave the "Aux" line to the ECU disconnected.
The longer answer is, I would hook up the "Aux" line AFTER you have performed the "Learn RC" step. You will STILL be in single channel mode, but the ECU will now have 2 sources of power (from both the "Throttle" and the "Aux" line) even though the ECU is only taking commands from the "Throttle" line signal.
