Did you check if:

-servo horns are identical and pushrod is in corresponding holes?
-ditto for control surface horns?
-servo travel is identical for both servos?

it sounds like it's consistently one servo/linkage which has more travel than the other

If the radio is set to default as you indicate, it is most likely one of the above.
