I strongly recommend taking the plans down to Staples, Kinko's, etc. and having a copy made. Use the copy for pinning down, cutting up, and building on, and keep the original clean for future reference.
I do this on ALL of the plans I use to build with. However, if you do it make sure you check the copy before you walk out to ensure that it is correctly duplicated. A lot of times they will be just a bit off in size, which can lead to HUGE problems when you start trying to build over them. They can make adjustments to the copier to get the duplication to the correct size to match the original. If you can find a place that can duplicate blueprints, or architectural, drawings you will be better off as they are usually pay more attention to getting the size correct.
I third the recommendation for using wood glue instead of CA.
