I purchased a 6 volt 5 cell battery for my receiver. NiMh 2300Mah. could I use my regular Jr. or futaba charger? (the one the remote comes with from factory)
I never thought you could but I was proven wrong. Still, it will take a long time and I'd personally be a little uncomfortable with it.
I also bought a LiPo 11.1 volt 2300 Mah battery for my transmitter. Could I just charge it like I charge the factory battery by leaving it in the remote and plugging in the charger that my futaba radio came with?
Absolutely not. I emphasize that so much not to sound like a jerk but because Lipos use a very different charge strategy than Nicad and NiMH. Best case is that your lipo never gets charged properly. Worst case is that you burn your house or your neighborhood down. You'll need to invest in a lipo capable charger.
