The cylinder with extra travel will work just fine. I have a long stroke industrial qualilty cylinder on the Century Junk retracts in my Don Smith Tony.

Once the cylinder rod stops moving, either because it hit either an internal or external stop, the pressure inside is the same and will be whatever the maximum system pressure is. Therefore all forces are the same. It will not continue to use air.
