need help on Nexstar Transmitter

I just bought the nexstar 46. I havent flown the plane yet, but I live on the real flight nexstar R/C simulator. My futaba 4ybf transmitter insturction manual was not clear about any of the lights on the transmitter. Is it okay if I fly on the flight simulator until the light turns red and starts to blink on my transmitter? Am I letting the battery run down to low each time or am I actually doing what they would call recycling the battery each time I do this? Hope someone can help me with this. Thanks!

It's ok to see the blinking light. That's what it's there for. And yes that is what's known as cycling your battery. So now I am wondering if the Nexstar plane file could be copied and then ran in say...my program
