In my Sig Senior Kadet, currently the Ailerons are Y'd into a single channel on my 6 channel Rx. If I were to split these, and put each on an independant channel, could I not set these up to also be flaps?

Yes you could but it all depends on whether or not your Tx will support Flaperons, so the next question should be what kind of Tx and model.

You could set up flapperons but with the trainer you don't need them. It may be nice to experiment with your radio learning its capabilities though.
