I've read a lot about factory settings for the carb being approx 3.5 turns for the high speed screw and flush for the low speed. I've set my ATX so it's running great but the low speed screw is nowhere near flush. It's a good couple of mm in - only a turn or two from being fully tightened. Is that unusual - is it a sign that something's amiss with the carb?

Its not that unusual. It really depends on the fuel you use and the ambient air temp. If it accelerates smoothly or even with a slight hesitation then it is fine.
The way I set my LSN is I hold the car off of the ground with the engine running and give some throttle, and adjust it so there is a slight hesitation and then the engine speeds up. This will usually make it so the LSN is a little on the rich side. It is better to run slightly rich than lean.
