I hve a Super Tigre S3000 engine that was run for about 2 minutes 6 or 7 years ago. I am planning on installing this motor on a new plane. What is the best way to clean the entire engine inside & out? Thanks in advance!!

Squirt the outside off with fuel, or denatured alcohol. Lubricate the engine internally by putting a little light oil in the intake, and exhaust, and turning it over a few times. Mount it on a bench mount or in the airplane start it and run it a little. It should then be as ready as when it was put away.
