If I increased the ability to deliver the fuel to the cylinder(increasing the length of the bottom of the boost port). without increasing the width of the exhaust port it will in theory retain too much fuel in the cylinder. Making it unable to breath properly. I believe i have messed up the scavenging..? I think

If I understand correctly you've made the boost port longer by removing metal down towards the bottom of the liner? If this is the case then you haven't actually changed anything as far as timing or ability to flow air. In most engines the boost port is quite large but the piston only uncovers a small part of it at BDC. This allows the incoming charge to flow up the side of the piston so there's a less abrupt change in direction when it reaches the piston crown and goes into the cylinder.
I'm not quite sure what you mean by getting too much fuel unless you mean too much incoming fuel/air mixture which is virtually impossible. Exhaust port area isn't all that critical.

When you 'Ported' (Attacked) your engine, what was it that made you think you had more knowledge than the original designer?
