That's about all you can do. Remember to align with the outside of the wing, not the inside. The surface has more torque the farther it is from the fuselage.

If it is a tapered aileron, it will often just be an extension of the wing surfaces and is pretty easy to align.
For flat ailerons, especially with flat wing tips, you can draw a line down the center of the airfoil (looking at the wing tip) then use a straightedge along this line to find a fairly close starting point for aileron alignment. Just tweak them up or down from there to fine tune after flying it a few times.
