In the exhaust there is a cone shaped piece of metal what is it in there for and it is ok to take out

thats the exhaust chamber, you leave it in there

The cone is there to give it the "tune"...hence the name "tuned pipe"...if you cut a Flowmaster exhaust for a full size car in half, you'll see "chambers", it's what gives its power and distinct sound.
