Question, FMS Sim?

Hey guys, I have a question.
I have a HBFP (and a mini super cub as a matter of fact) and I am hoping to use a copy of FMS to get the hang of flying a FP heli since I am moving up from coaxil. I have the program installed and everything, but im having an issue.
I calibrate my controller as the program says to do. Then when I go to try and use it my controls aren't setup right. Example, to make the heli lift up I move the left stick to the right (in real flight that stick moves up for throttle) So I am assuming it has my throttle and other control mixed up. However when I try and adjust it in the program it does the same thing. No matter what I do I have to move the left stick to the right to take off (aka, throttle up)
Anyone know what I could be doing wrong? Thanks guys!

I have just verified that my FMS is working properly for airplanes and helis with the following set up:
From the tool bar, select Controls / Analog control / Serial PIC / Interface
Now, on the Mapping list of check boxes, the sequence to select the channels is:
Rudder: 4
Elevator: 2
Aileron: 1 (Inverted)
Throttle: 3 (inverted)
Tail: 4
Nick: 2
Roll: 1 (Inverted)
Pitch: 3 (Inverted)
The selection for inverted varies according to the reversed channels in the transmitter; for mine, you can see that channels 1 and 3 are reversed.
I also checked Controls / Analog control / Serial PIC / Interface / Resources / Port: COM1 / Protocol: 9600 Baud
