Trex 550e V2 build
I am assembling the main frame and putting in the bearings for the main shaft.What side should be facing up and down?Thanks for the help.

The bearings are not the problem,,, the block on the bottom has the bottom pocket of the block facing up and the top one facing down. The bearig race center will ride on the main shaft ring at the top and one way bearing washer on the bottom. If you have it wrong there will be up and down movement with the main shaft

I am sorry, this is my first build. I am still confused. Looking down from the top of the frame- The top bearing should look like photo 1 when installed and the bottom should look like photo 2 when installed correct?

Yes.
Just like on your directions, the top bearing block has the bearing drop in from the top, and the bottom bearing comes up from the bottom.

My kit came with the GP900 gyro.Does it matter what way the gyro ports are facing when installed (towards the front or towards the tail).Also the manual shows 2 different placements.1 on the bottom of the frame, and 2 above the tail boom mount. Where would be the best place in your opinion to mount it?

Depends on where you have the room for it. Its obvious(indicated by the manual) that it is a gyro that needs to be mounted on the horizontal plane, not vertical like some I have seen. Saying that...it really doesnt matter and is personal preference.
A lot of guys (myself included) like to mount them below the boom rather than above it. Just for the fact that a blade strike potentially could hit/damage your gyro. Some argue that this never happens, but Ive always come from the camp of "an ounce of prevention is worth a pound of cure"...and I dont even own but one higher end gyro.
In the end...mount it where ever you have the room...long as its horizontal and not vertical. If you have to "hang it" under with tape...you would only have to reverse the servo direction to do so.
