I have bought an align super starter with a flightpower 2100mAh 3s Lipo. This is the first Lipo battery I've bought and I would like to know whether I need to disconnect the battery after each use or can I leave it connected inside the starter?

If I can leave it connected, how long can I leave it connected?

The only thing you have to watch out for is that switch getting hit while you're not expecting it. Other than that I leave mine plugged in all the time, when the switch isn't closed then there's no difference between it being plugged in and being disconnected.
