Can I input power in the bind plug port on the gyro. Their would be nothing plugged into the signal channel. Their is a lot of high draw servos on it. Thanks Dan Avilla

You can do this on the original cortex. You cannot do this on the cortex pro as it would damage the unit.

Default Cortex Pro gain with flaperons

On my BVM F-16 I have flaperons. Will the gyro gain be reduced because it thinks the flaperon deployment is a control input?

Yes, the stick priority will lower the aileron gain but not by much since the F-16 uses so little flap offset. Most would be running a higher overall gain in this flight mode/condition anyway so I doubt you would be able to feel the difference.
